PS3 is very picky about it's video formats that it accepts. It took me weeks to get it to work. I have not been able to get it to recognise ANY MPEG4 encoded movies. No JPEG motion, nothing.
the only thing that worked was h264. The problem was that none of the software i got worked. It encoded it and the PS3 rejected it. Then I found the correct settings and now they all work no problem. Apart from the fact that they take around 2 days to encode, that is...
Anyways, I use ffmpeg. I am a mac user and not sure if there is a Windows version but what makes it work is the fact that it gives you access to settings that other programs don't give you access to.
For example, none of the H264 encoders work. Only the x264 encoder works. The options for x264 have the option to turn on CABAB or COBAC or something like that. this is a must do and then you have to set the AVC level to exactly 4 and set the max value for the constant framerate to 40.
like i said, very picky!
Do a search for ffmpeg. the other programs that come with PS3 presets didn't even work for me. Only this one did...
Best of luck. PS, would you mind if I send you a buddy invite?
